The method JoinFragment connects the two structures self and CTabSource to a single one by unifying those atoms of both structures which have the same non-zero atomic flags in common. The joint atoms acquire the parameters of the structure CTabSource. In order to clarify this, the condensation of a cyclo-hexane and a piperidine to an octahydro-2H-quinozaline is shown in the figure below. The two atoms which are common to both rings are marked by non-zero atomic flags.
